Are multisite subdomains separate instances?

If I create more than one subdomain within our Multisite domain, is each subdomain isolated from the others and from the parent domain?
For example, would the parent and subdomains run separate instances of WordPress with their own configurations and plug-ins, preventing the risk that changes to one instance of WordPress would affect the others?

There are two ways to use sub-domains, I will outline them both below.

Sub-Domain inside of SiteAdmin

You can create subdomains directly from within SiteAdmin. When you do this, it creates a sub-folder inside of your public_html folder where all the files for that sub-domain need to be placed. Because it is in a separate folder, it would be separate from other WordPress installs.

Sub-Domains in MultiAdmin

You can, in fact create completely separate SiteAdmin accounts using a sub-domain as the domain. This would guarantee that not only would the WordPress installs be separate, but they would reside on completely different accounts rather than simply being in a sub-folder.
